No, it doesn't mess IE up. All it does is disable the scripting on certain sites. You will have to enable it to see some things ,like smilies on this board for example, but it doesn't affect the browser. Go to Tools->Internet Options->Security->Custom Level->Active Scripting. To turn off scripting(the easy way*) select Disable or Prompt. If you disable it, reenable it by switching enable. You don't have to reboot to change the settings or anything like that. If it gets to be too much of a pain, i understand you can add trusted sites. Or you can use Mozilla or Opera which have built in ad killers.
*when i say easy, i mean short of neutering IE ala
